Mubarak left prison for house arrest last week. His retrial centers on charges of complicity in the deaths of protesters during the 2011 uprising that removed him from power.
Mubarak was convicted last June and sentenced to life in prison, but a retrial was ordered in January after he appealed. He also faces a number of corruption cases, despite being cleared in some.
Addressing worshippers at the campus of the University of Tehran, Ayatollah Kazem Seddiqi also condemned the killing of unarmed people in Egypt.
He added that the killing of people is inconsistent with morality and politics.
He also said that necessary measures should be taken to prevent a civil war in Egypt, warning that such a war would harm Egypt in particular and the Muslim world in general.
Elsewhere in his remarks, the ayatollah spoke about the crisis in Iraq and condemned the recent terrorist actions and bombings in the country.
At least 71 people were killed and 201 wounded in a series of bombings and other attacks across Baghdad on Wednesday.
